You're reading it fine. Could you post a pic of it please? The PTO levers might be quite worn, but a pic will make that clearer. Your process sounds good, so don't worry about that.

Try setting the PTO levers some 0.62" behind the transmission levers. Leave the transmission setting as it was before and try it, ensuring everything works properly (you'll need to do the tests specified in the manual for adjusting the free play). Ensure the levers don't touch the cover when you press the pedal fully down and the pressure increases about halfway down (just past the stop pin hole for using only the transmission). If it doesn't see what happens and readjust the clearances accordingly.

Completed FSM dual clutch disk replacement successfully. Thanks for all your help. This is the disk hub alignment tool I made. I also used the headless bolts to re-install flywheel & clutch assembly by myself. Long bolts used to align engine & bell housing for re-assembly.
